"Dye other than Cy3 & Cy5"
Molecular Probe said that their dyes (Alexa...) are brighter and stabler. But why Cy3 & Cy5 were used in almost all of the papers about array? I found the photo bleach of Cy5 is really terrible. But using Alexa dye didn't give me good result - the result is inconsistent. Anyone used other dyes before?

Yes, for quality control we've used SYBR Green II and SYTO 61. Both from Molecular Probes. They've both given good results. Did you reduce the PMT of your scanner when looking at your CY5 channel on your scanner? Usually a high PMT will photobleach your dyes giving inconsistent results. Good Luck !!

It is Laser, which photobleach the dyes. The PMT is related to the detector gain, nothing about the photobleach. So, if you warried about the photobleach, you should set a high PMT and a low Laser.
I am sorry for my poor English, but I tell the truth. By the way, It works with ScanArray and GenePix.
